Yeah, I like that theory. I've been thiking about it on and off while I've had the song in my head over Christmas - GLaDOS sings about 'the people who are still alive', and I naturally assumed she meant the ones who survived the experiments, but I now agree that it's most likely the people who have survived on the surface. It also explains why she allowed certain things to happen that led to her distruction - as soon as she got hit by the first rocket, why didn't she just retract the rocket launcher and leave Chell to die? And how did Chell end up on the surface after the explosion? She sure as hell didn't get blasted out there.

Cheers. I'm pretty certain that the player does exactly what Glados wants all the way through. Any further progression of Chell will most likely play out like Blue Shift and Opposing horse.
The bit about the gun being in the Borealis and not being destroyed if the ship is though, could be entirely inaccurate, even if the gun is on there, it's up to the writers whether it's destroyed or not, that's a bit of rule they could easily change in the name of fiction.
