So, Aperture Science shut down after the Borealis incident? Before Black Mesa it would appear. Still doesn't explain how Chell got there though.

Here's something. Eli says something about Kleiner and Magnusson competing for funding back in the old days. It's quite possible that Magnusson worked for Aperture Science, and he wasn't there when they were discussing the Borealis.

He could have, at some point in his career, but we know Magnusson was at Black Mesa when All Hell Broke Loose because you fry his microwave casserole in Half-Life 1 :)

I missed that reference - I thought I remembered Alyx saying BM and AS (by association with what was on the screen) used to compete for funds.

We see that referred to in Portal too on the projectors. Looks like BM got the lion's share of the funding.

There was a microwave in the area where you get the Haz Suit which was interactive, I believe. Can't remember if it generated a comment or not.

it's before you put on the HEV suit, I believe in the same hallway though. You hit the microwave like 5 times and the food explodes. The scientist sitting down says something like "Hey what are you doing?"

Im surprised no one has mentioned this yet: Just before the final aspload, crazy computer lady says something to the effect of "you dont want to go outside, its not like you remember". Now, admittedly, that could just be because its been a long time, or it could just be more lies, but I took that to be a reference to the Combine.
